Applescript is not recreating the preference file after it is
deleted.
I didn't mention the fact that you needed to click Apply after
making the change, which means you can skip a quit/relaunch pair:
change a setting, click Apply, change it back, click Apply again,
quit.
I assumed that was the case and tried it both ways. No go.

P.S.: AppleScript won't bother to create the preferences file if
your formatting matches the defaults.
I changed "New Text" category to Helvetica 18 pt. It did not create
the preferences file. I also note that the preference file I deleted
was com.apple.applescript. There is also a preference file
com.apple.ScriptEditor2 that appears to belong to applescript.
