It sounds like this is exactly what the "with transaction" block is designed to do. I have never tried using it, but it is described well in Matt Neuburg's book. I assume that how well it works depends on how it is implemented in the app you are controlling.
Also, I would disagree with this statement that Jon made:

You can run scripts under other users if you have fast user switching turned on. I have found this VERY useful and have many idling AS apps, running under other users, controlling a variety of other apps.
