I am not sure about free, but SQLGrinder is certainly cheap and is supposed to have good scripting support. I have not tried it myself, but I would be interested to hear from someone who has.
For Quark to ODBC data transfers, we have been using Xtensions from emSoftware (Xcatalog). These are not exactly cheap, but they do get the job done. Also, the scriptability of the emSoftware has supposedly been greatly improved in the latest releases.
When we finally ditch Quark at my office (very soon), we will be using Indesign with XML to link all the data.
