Perhaps could you try with Finder's "update" command:
update v : Update the display of the specified object(s) to match
their on-disk representation
update reference : the item to update
[necessity boolean] : only update if necessary (i.e. a
finder window is open). default is false
[registering applications boolean] : register applications.
default is true
Be sure to try with both values for argument "necessity" (not sure
whether its default value announced in the dictionary is incorrect, or
whether "false" should be understood as "true" and vice versa...).

Further to my own original question, (sorry for the double posting) I
can't seem to replicate this error with files bigger than around 100k
(it seems to be only happening with small text files)
That's an interesting one... those window refreshing problems tend to
occur more and more frequently as we are moving away from 10.4.0, and
perhaps have you noticed some kind of prerequisite needed for having
them to occur.
BTW, while running your test script, is the destination folder's window
opened? If yes (no), could you try by having it closed (opened) instead?
