It's up to individual applications to maintain a run loop or not,
and has nothing to do with how the Finder whose only job is to
launch them (see e.g. LSOpenApplication).
As for how the applet knows, 'DeRez resourceFile [-useDF]' is your
friend if you want to get nosey with Apple's own applet files/
bundles; I'm guessing the answer is there. (But bear in mind that
the applet's resource format is AFAIK undocumented and tied to the
particular applet implementation, so don't go relying too much on
anything you find as there's no guarantees it won't differ in past/
future versions and different vendors' implementations.)
Which, I think, confirms my suspicion that this is just something
that has to be done manually. I have a situation where an uneditable
stay-open application bundle is created from an editable source
application which may not have been saved as stay-open.
