The program is written in RB.
There are 2 parts to the program.
The first part examines the message-IDs ( not to be confused with the
internal mail "message ID") and looks for duplicates, or if there is
no message-ID, assumes the message to be spam.
A list of duplicates/spams is kept in an array.
Second part. Iterate through the array, use the **internal** mail ID
( basically the name of the e-mail, as in 1234.emlx, minus the .emlx)
and now use applescript to command that move.
The problem seems to be in the movement of e-mails from an INBOX.
Mailboxes "ON MY MAC" do not seem to have a problem.
Like you, I was under the impression that the internal message ID used
by Mail to keep track of it's e-mails, was both
1) Immutable
2) Unique across the entire Mail Application
Does that explain things a little better?

Please explain to us what you are actually trying to do and why
you're trying to do it that way, and maybe one of us can come up
with a better way to do it.
