Are you using the -E option?
To elaborate: it sounds like you're copying single-file applets and
the resource fork (which is where the actual script is) is getting
dropped. Use rsync -E, which should preserve them. Obviously,
this is not the default. (Alternatively, get in the habit of
saving your applets as bundled applications, which don't use
resource forks and therefore aren't subject to this problem. That
doesn't help with your existing applets, though.)

I'm using custom icons for my apps and I haven't been able to get
them to appear when I replace them in the contents of a bundled app.
That's why I'm not using bundled apps but if anyone can help me it
would be greatly appreciated.
The -E option has fixed the syncing option.
