At the end of the day, the Finder is an application that provides a nice way to manage files. The file system is the boss of your files, not the Finder. In fact, the Finder is remarkably good at keeping on top of file system level changes. In fact, if you create a new folder on your desktop and then execute mv ~/Desktop/untitled\ folder/ ~/Desktop/some\ new\ name in a command window you'll see the folder name change "in front of your eyes".
