the major disadvantage of using mv instead of the Finder would be that some of Mac OS X's extras will be lost, like comments and probably other metadata.
I don't know if aliases will be preserved.
But if you take a bunch of files from outside this setting, no harm will be done when you move or rename them using the Unix file system.
Be aware of the absence of Mac OS X's additional layer of protection, though: There is no Undo, and deleting a file doest put it into the trash, where it could be retrieved.
