Are you running the Applescript with a "Perform Applescript" FileMaker script step?  If so, I don't believe FileMaker waits for the Applescript to finish.  At least it didn't in FileMaker 5.5 and I've followed the same formula since that time.  I create a wait loop in the FileMaker script and the last thing the Applescript does is set a global field to signal that it is finished.  Does this help or have I completely missed the mark?
