I just realised that when we move an email to another mailbox, Mail creates a whole new file and doesn't migrate the Spotlight Comments or xattr attributes. Damn.

from Mail's dictionary. The path you want will be the names of the containers and may include an account folder or for mailboxes "OnMyMac" the folder ~/Library/Mail/Mailboxes/ .
(Mail's dictionary has a 'path to document' command, but as far as I know, it does not work.)
The name of the message file is the message id with the extension ".emlx" and these files are located in a "Messages" folder within the mailbox folder which has the name "mailboxname.mbox".
I'm being brief and probably missed something, but we can cover that in discussion.
