It sounds like the AppleScript beep not working is indicative of some bigger issue. If the sounds don't play in System Events then I suspect that whatever Apple service is used to play them (QuickTime, probably) has issues. If you open the /System/Library/Sounds/ directory and quicklook on the sound files (select a file, then push the space bar) you should be able to play the sound in the QuickLook window. Since the sounds don't work elsewhere I suspect they won't work in that context either.
I'm not sure what to suggest next, but it sounds like it's not an AppleScript issue at all. You might try attempting to play the sounds while watching things happen in the Console application. There may be clues there.
