I do a TON of Indd scripting and never have had a way to keep it in the background all the time. I just leave tasks like that to slave computers, or warn users you can’t do things while scripts are running, period. :-/
Just a thought, you have that sub handler which calls Indd seperately again. But the main script has visible set to false. Maybe the subhandler is overriding the first handler.

I'm the same, never really found a way to stop it doing this. Although it's not on export, it's on opening the document. You'll find if you comment out the exporting part of my script, infact, if you comment out everything except opening, it will still do it. My concern is that on some machines it doesn't do it, and others it does. Which is making me think it's perhaps a preference within InDesign or the OS. But I can't find anything in either that is helping me determine the problem.
