No. Rebuilding the Spotlight database merely causes the comment to be copied, again, from the xattr to the database. It doesn't cause the .DS_Store file to be rebuilt, nor will it cause any comment in .DS_Store to be copied to the xattr.

It's easy enough to write an AppleScript that will ask both Finder and mdls for the comment, and if they differ select the one you prefer (probably the one that's not empty) and tell Finder to set the comment to that. Finder will put it in both .DS_Store and in the xattr, and Spotlight will pick it up from the xattr and copy it to its database, making it consistent in all three places.
