This is probably way off, but if this is some form of Spam or Junk mail folder, then I would have expected the ISP to have a setting to delete mail older than a certain number of days (assuming it's a folder in an IMAP system) and if it's Apple Mail Junk folder, you can set deletion control in the Prefs.
