Hi Simon,
Depending on which server you host the IMAP-Boxes, it might be possible to add rules on the server.
Eg. Gmail:
http://support.google.com/mail/bin/answer.py?hl=en&answer=6579
Eg. iCloud:
http://support.apple.com/kb/PH2650?viewlocale=en_US&locale=en_US
(limited rules)
These filters then are run even when you're not logged into the webmail and run on the server without blocking any UI.
