Mail preferences in Mt Lion

Mail's preference file in Mt Lion is:
home/Library/Containers/com.apple.mail/Data/Library/Preferences/com.apple.mail.plist
My script writes the path '~/Library/Caches/TemporaryItems' to the key NSNavLastRootDirectory.
This works correctly in Lion and previous OS. In Mt Lion this key is ignored.
This lead me to making various changes to Mail, then inspecting the preference file to see what changed, and changing the preference file to see what happens in Mail.
As far as I can determine, Mail simply does NOT use the preference file, above.
There are other, more general, problems with Mt Lion's Mail:
1. Mail will remember where to open message windows, for awhile, at least, then forget.
2. When using Print --> Save as PDF… , Mail remembers the location to write the pdf file,
but in what file is this information stored? It's NOT the preference file, above.
Mt Lion's Mail seems to be really flakey.
Does anyone have any observations or opinions about Mt Lion's Mail?
