Are you saying that you modify Mail's preference file directly? Are you doing that while Mail is running?
It has NEVER been reliable to modify an application's preference file while the app is running. Any application, not just Mail.
Typically, an application sucks in its preference file at startup, and may from time to time re-write it if any preference's value changes. When it updates the file is unpredictable, except that you're assured that any pending changes will get written when the app quits normally. It is not guaranteed that the app will ever read the file except at startup; it is not guaranteed that any changes you make will not get overwritten when the app quits.
