I don’t have a Universal Scripts folder in there, but everything else in /Library/Scripts is backed up.

The standard exclusion list is /Library/Preferences/com.apple.TimeMachine.plist, and Universal Scripts isn’t in there.

Check your Time Machine exclusions in Systems Prefs, and .exclusions.plist on the Time Machine volume.
