Hello,
The formatting in the AppleScript Editor seems to have gone wonky again (or still). With Xcode also installed, the formatting preferences are randomly reset to the default, and since the com.apple.applescript.plist is rewritten, it doesn't do any good to change permissions on it, either. Locking the file stops it from being overwritten, but now some kind of preferences caching gets in the way and the file on disk gets ignored in favor of the wrong one already loaded. I've tried restarting com.apple.syncdefaultsd without success - is there something else I can use (other than logging out or restarting) to flush whatever cache(s) the preferences use?

Seems to be specific to your machine.
Here I'm working with a customized format — several items are underlined — and they aren't clobbered by Lion, Mountain Lion or Mavericks.
Working in an alternate user account may help to track the culprit.
