Since version 3.x, Xcode has no need to touch the AS formatting prefs in any way. (It may not even have touched then, either; a script editor has little need for them because AppleScript itself does the formatting when you compile.)

As for using an external editor like that, it shouldn't make any difference. FWIW, I work like that all the time, although with my own editor (which reads, but doesn't write, to the settings).

Are you using anything else that uses AS formatting? Reading/writing/deleting the prefs file directly?
