I use "Super Duper". It will eject the Orange Clone at the end of a cycle, but it won't unplug it for me.
When I later take away my laptop, and then bring it back to my desk and replug all the plugs, all my external HDs reappear, including the Orange Clone. If I see it and eject it and unplug it, all is fine. If I leave it mounted, I court trouble.
While the Orange Clone is mounted, I have parallel file systems, so when I search, for example, I'll get two hits. I have to be pretty dense, I'll admit, not to notice the problem and instead mistakenly start working with the Clone copy of the file, but it has happened. (I'm 69 today, so I plan on being dense now and then.)
I thought maybe someone else has had this problem and has made a fix. If not, I'm glad to know I won't be reinventing it when I make one.
