I was wrong but my understanding was that the Finder was able to rebuild the paths from the complete furl and the named available as text object.
Given the OP's problem I think that maybe he may change a bit his protocol.
step 1 - copy the datas
step 2 - paste where the entire contents is required
step 3 - run the script
This way the copy paste process would be complete and the changes made by the script would have no side effect.
