Won't Time Machine be backing up the local copy of the iCloud Drive folder?

Shane's answer is correct, based on my actual testing. Open the iCloud Drive window by selecting "iCloud Drive" in a Finder window's sidebar, then enter Time Machine. In the Time Machine versions of the window, you will see any user folders that you created there (and I assume any top-level files, although I didn't test that).

But all of the application-created folders (whether created by OS X applications or iOS apps) are missing. Time Machine does not appear to back them up.

I believe this is a serious omission from Time Machine, and I will report it to Apple as a bug today.
