The problem is a differing behaviour when saving the file based on whether one is using File | Save, or saving via a script if the .eps file is not an Adobe Illustrator .eps.
Steps to recreate this difficulty:
- make a .eps in Illustrator
- distill the .eps in Adobe Acrobat, open in Adobe Acrobat and save out as a .eps
- open Adobe Illustrator and change the artboard size, and save a scrap file
Opening the .eps from Adobe Acrobat will now result in two different results based on whether one uses the graphical interface or the script --- if the latter, one will get the graphic size changed to the artboard size from the last step above. If the graphical interface one will get a graphic size which matches that of the extent of all the objects in the graphic (modulo clipped paths).
