That "spinning gear" is known as the Script Monitor. Before Yosemite it only appeared for Automator stuff, as others have said, but it now appears when running stuff from the Script Menu, and for scripts run from apps in a particular way. If you use the Yosemite progress properties in such a script, they appear in this menu. (This is all covered in the AppleScript Release Notes for 10.10.)

If you're sure the script has finished, then it's a bug that it's still appearing. I suggest you log it. In the meantime, you might see if running another script clears it.
