Jim,

Any chance those scripts have properties which get changed and saved each time the script is run? This sounds similar to a Mavericks issue where GUI scripts which modified their own contents made Accessibility think it was a new application being run every time. That’s not the same as getting an internet download warning, but it does sound like there is something causing your scripts to get reset each time.
