I believe you have to build a standard app, with the actions in its /Contents/Library/Automator/ directory; there's no need for an installer. For other files, you need to have the user choose any destinations outside the app's sandbox via a save or open panel.
However, I'm not optimistic about your chances of getting something that scripts Terminal into the App Store. I might be wrong, but you're likely to be at the whim of the reviewers -- what you're proposing sounds like something not ordinarily allowed.
Is there some reason you can't distribute outside the App Store?
