Migrating the data should be no problem; if it is, your client has bigger problems.
Obviously changing email clients is not something to be done on a whim. But the alternative is all this hunting around for dozens of workarounds and GUI kludges, the sure knowledge that some or all will need redoing next time Mail is updated, and an app this is likely to be fragile and slow. The fact is that Mail scripting might get some fiddling around the edges, but it's never going to be particularly good -- security fears will see to that, if nothing else. Some of the difficulties are the result of deliberate decisions, not bugs.
Even if you just use another client for the sending side, if it can be done without resort to GUI scripting, you're going to be way ahead of where you are now. I'm not saying there is such a solution -- just that it would make sense for you to spend some time looking for it, rather than continually bashing your head against a brick wall.
In the meantime, have you tried getting at the outgoing message via the drafts mailbox?
