Have you tried locking your com.apple.applescript.plist preference file
(after setting your formatting preferences again, of course)? It doesn't
help with the problem on current systems, but it saved me a lot of
annoyance when I was using 10.6. It's an idea to keep a back-up copy of
this file too so that your preferences can be restored quickly if the
original does get overwritten.
