Shane's tools are what you need.
I also had a workflow that involved using single flags to keep track of progress on projects, with the advent of tags the same script would not replace the old "flag" with the new one.
Shane provided code on this list and I've been using it in my scripts since then.
What I wanted to do was also to have a command line way to do that hence the beginning of this thread. And I'm really glad it sparked such an interesting conversation.
