Robert,
I can get a window utility, in this case BetterSnapTool, to reposition/resize the iBooks window on El Capitan. So while it isn’t directly scriptable it is possible to set a keyboard shortcut for a particular position/size within BetterSnapTool, and then script the triggering of that shortcut using System Events or Keyboard Maestro.
