Script Debugger 5.0.11 (706) produces the misaligned dialog.  (Very recent build.)
Smile 3.8.0 (961) Beta produces an misaligned dialog.         (Very recent build.)

Script Debugger 6.0 (6A165) produces an aligned dialog.       (Brand new build.)

These two are uneven in the dialog in every instance (although they line up in Mail):

ProductVersion: 10.11.5
BuildVersion: 15F34
