Michael,
May I suggest that you start with just one of your existing apps that you want
to add custom data and data structures to, and try several different
approaches, on a small scale, to help you identify what you really want, and
what it is going to take to develop it.
The ideal candidate of your existing apps would be one that supports scripting.
Then you could use AppleScript to move data between it and whatever other
system you decide to use.
Perhaps you could share with us the name of your existing app, and what
specific data you want to add to it. Then we could probably offer better
suggestions.

Right now I'm mainly fishing for ideas, especially if others have tried
anything along the lines I mentioned that I could learn from, maybe first of
all by helping me clarify just what I do want to accomplish.
