In Photoshop check Preferences | Saving Files | File Compatibility
and select "Enable advanced TIFF save options".

Then when saving as .tiff you should see a Tiff Options dialog with a checkbox for "save transparency" as an option.

That was the solution for me. It seems pretty silly but apparently the default prefs in photoshop silently replace transparent with white!
