I guess we are starting to disagree here: since Cmd-w closes key _window_
(the 'w' being evidently a shortcut for _w_indow and not _f_ile or
_d_ocument), it very definitely _SHOULD_ be able to close any (closable)
window which happens to be key when the shortcut is pressed.

That's quite right. You want to close key window, press Cmd-w. You want to
close document using shortcut, appeal to the programmer to add "File/Close
document" with a decent shortcut to the application.
