You have, an excellent one: the "Close" command we are speking of in this
thread closes _AN UTTERLY DIFFERENT THING_ than the "Open" command opens!!!
Naturally that the "Close (document)" command belongs to the same menu as
"Open (document)" one. "Close Window" though is something quite different and
very definitely belongs to the "Window" menu.
That the Mac OS for ages messed up the difference (by using non-windows for
other things than documents) and thus mightily confused its users is of no
consequence.

If you mean the one which is connected to First Responder's performClose:,
then _DON'T DO THAT_, since it is very definitely and gravely *WRONG*. Do it
if and only if you mean the one which is connected to closeDocument:!!!!!!!
Once again for utter clarity: there are _TWO_ _DIFFERENT_ close commands
(not necessarily both being used in any application). One them closes the key
window, it sends the performClose: message, and belongs to Window menu. The
other closes the main document, sends the closeDocument: message, and belongs
to File menu.
Please _DON'T_ confuse programmers here, or we will end with as inconsistent
and messed up UI as windoze, or even worse!!!!!!
