I only recently re-subscribed to the list, so I missed the "new nib format buggy, stay away!" discussion but since I'm also using the new format in one of my projects, this definitely caught my attention.

The reason I switched was that my initial nib suddenly started to cause my app to segfault when loading in the initial nib loading code, but seemed to work fine from the Test Interface environment of IB which was still running from back before my nib lost its mind.

For the sake of expediency (I was right in the middle of some frenetic coding), I switched to the new format, recompiled and moved on (yes, this fixed my crash). I assumed having IB write out a brand new nib, in a new format no less, was like starting over from scratch and that the old format might just have some quirks. Since then, I haven't had any reason to change it back.

Although I find the idea of keyed restore cleaner than the older, position/version dependent system, and I do have everything checked into a CVS repository in case of real disaster, I think I'll go flip that switch back and catch up on some CocoaDev archives.

How bad is it?

Your symptoms is consistent with what you might see in this case. Change the preference, re-save the nib files, and see if it helps. If you look inside the nib file you should *not* see a file called "keyedobjects.nib" if you save in the old format.
