No, you don't need to do anything but:

* Add an icns file to your project (to get it included in the application wrapper).
* Set your document type to use the included icon file using it's name+extension

If this doesn't work, then you're doing something wrong. If you can reproduce the problem you have in a small sample project, send it to me and I'll help you fix it.
