I looked into using Package maker, but my developer tools has no
documentation at all. I looked for the DeveloperTools/PackageMaker
folder listed below and there is nothing there. I have not altered that
folder since installing the developer tools. Furthermore, the
"devtools.html" file in the DeveloperTools folder makes no mention of
PackageMaker as a developer tool.
Is there another place one can find the documentation?
I have PackageMaker application and it has about one page of text for
help, but it is too brief to learn the system.

Why not just use the PackageMaker app included with the dev tools? You
can include both pre- and post-install shell scripts in a .pkg that are
run before and after the archive is unpacked. That should be more than
adequate to create and set permissions on a few files/directories - and
the installer is already on your users' machines, so it doesn't add
much
bulk to your download.
On my 10.1 machine, the docs are in
/Developer/Documentation/DeveloperTools/PackageMaker/.
