Window menu customization

Hello,
I added two menu items to the Window menu each of which displays an application-based (not document-based) window. This is the same as the iTunes Window menu that has iTunes and Equalizer menu items.

How do I prevent a new Window menu item being added to the Window menu every time I open my application-based windows? I think this should be straightforward.
