BioCocoa: an Objective-C framework for parsing and writing DNA and protein sequence file formats

The BioCocoa framework provides developers with the opportunity to add support for reading and writing 10 of the most commonly used file formats in bioinformatics and phylogenetics. By writing only 3 lines of code, any Cocoa application can gain support for Clustal, Fasta, GCG-MSF, GDE, NCBI, NEXUS, PDB, Phylip, PIR and SwissProt files. The framework is licensed under the GNU-LGPL and is freely available at: http://bioinformatics.org/biococoa/

Features of BioCocoa include:
- Supports Unix, Windows and Mac line endings for cross-platform compatibility.
- Reads Clustal, Fasta, GCG-MSF, GDE, NCBI, NEXUS, PDB, Phylip, PIR and SwissProt files.
- Automatically detects the format of the imported file and invokes the appropriate import method.
- Presents the user with a save dialog that lets him choose one of the supported file formats.
- Writes the file to Clustal, Fasta, GCG-MSF, GDE, NEXUS, Phylip or PIR format based on the user's selection in the save dialog.
- Supports the most common NEXUS tags such as Comments, Taxa, Characters and Trees but also returns information in application specific NEXUS blocks
