If you are trying to do a Windows-style widow based menu, that's a no-no under Apple's Human Interface Guidelines - hence they don't provide any hooks for you to do it.
The menu in IB is simply a design element and not a true menu within the application, ie it doesn't do anything but provide a way to hook IB to your control code.
Is there an alternative way to achieve the same result - say a series of combo box buttons in an NSToolbar? Or why not use a submenu in your app's regular menus?
What do you mean you can't get them to highlight properly? Can you describe this problem more fully?
