Depends.
If that map is a common setup then yes. Because there's so much wasted
space in the map view.
If, on the other hand, your typical map would be large enough to fill
the window, I think it's not an issue.

If those colors are more like a preference that is usually only set
once, then yes, definitely.
If I do that, would that be a good place to put the zoom, filter, and
type popups currently in the scroll bar?
Those belong to the map view? Then, no. Those are probably used more
often.
More suggestion:
Choose some different colors for the map view. I'd swap that orange
with a light grey.
If you'd divide the grid in rows and columns, it wouldn't be necessary
to write the numbers inside each hex.
I don't know what all those numbers in the table view stand for. But
maybe you could use some more graphical controls. Maybe color coded
marks or something.
