Coming late to this thread, but is there a reason you've opted not to use document bundles?

I'm using bundles for an app I'm writing and find them very useful as you can factor your documents into image files, varying data files etc.

I am using document bundles. The question was how to use them with files that shouldn't be rewritten every time. Read the entire thread if you're interested.

Just so I'm clear on this, Your document bundle contains multiple files, among them an SQLLite database. When you write to one of the bundle sub files, the entire bundle gets replaced? Is that basically the problem?
