Just so I'm clear on this, Your document bundle contains multiple files, among them an SQLLite database. When you write to one of the bundle sub files, the entire bundle gets replaced? Is that basically the problem?

When you save the document (after the change count is updated) it writes the document atomically. Copying the database and other associated files that shouldn't be rewritten to the new bundle works great.
