At present, I'm just getting each filename and seperating the components by the backslashes, then manualy constructing the folder heirarchy. Just wondering if there was an easier way to do this.

What are you using to unzip them? I've just zipped up an archive on Windows and unzipped it on a Mac and - as expected - the paths work fine on the Mac.
