Is there a certain class or framework that people are using to store Keychain Information?

Yes.

Apps like Coda, and Transmit, and Versions that store passwords, how do they add them to Apples Keychain access, for use with apps like SSH/SFTP and so on.

Have you tried searching the documentation for "keychain"?

Search engines are rapidly growing in popularity these days for their ability to quickly find documents based on one or more keywords. I highly recommend them for finding information. ;-)
