Do you install from an mpkg?  I just download that (well, the dmg), tell the user what's going to happen next and then mount the dmg (via hdiutil) and quit the App.  Installer.app then does it's usual stuff.  The welcome screen in my package says something like 'if you have an existing installation it will be upgraded'.

This makes the whole procedure very simple.
