First, some background. Depending on your window layout, sometimes unembed is disabled because the parent view wouldn't support the new child views. For example, if you started with two views, and embedded them into a split view, and then embedded that split view into a scroll view, and the selected the split view and tried to "Unembed objects", it would be disabled. It would be disabled because unpacking the split view would result in trying to put two sub views into the scroll view as the scroll view's content view, and the scroll view can only have one content view.

I would use the document outline view, and drag and drop all of the views to their new destinations. This will give you precise and direct control over the hierarchy of your document.
